NMM is fine. The thing the OP didn't mention that's rather important is that some mods include loose files that go into things like textures and other folders. Your game simply won't run, or you'll have crashes or issues if you don't get those files.
The best way to run NMM is to simply make sure you have a file named "fallout, download nexus mod manager fallout 4. The newest version of NMM doesn't like not finding files and will close if you try to use NMM without the right files in the right directory.
At any rate, once you've told NMM that Fallout 4 is installed in the fallout 4 VR directory, you can install mods there without having to copy them over.
